The FBI (Federal Bureau of Investigation) works with a lot of federal agencies like the CIA (Central Intelligence Agency) and the FAA (Federal Aviation Administration). The CIA does undercover work; they send agents to spy on terrorist groups like ISIS (Islamic State of Iraq and Syria) but these agents also work with the FAA, who is in charge of sending orders to the USAF (United States Air Force). All of these federal agencies work together to protect the United States. But not all federal agencies work together; the Pentagon works with the Army, Navy, Marines, Air Force and the Coast Guard. These agencies are actually called the National Guard. The National Guard is in charge of keeping peace and helping out with disasters like floods, earthquakes and tornadoes.
